A few comments/clarifications:
I think that the black frame is the original color. As I mentioned earlier, I bought this in 1971(think I'm the 4th owner) and I haven't had any paint work done. There are places where the frame paint is worn and you see red but I think that is primer-it looks like a dull red. There is no number stamped on the rear frame tube;I have the original foil with the 00007 number but the foil is in rough shape since Mr. Calder removed it from the frame for a souvenir (he gave it to me when we met).
That is a SuperTrapp muffler which I put on the bike decades ago. At the time, this was readily available; it works well enough for my purposes. I had the exhaust pipe made up from larger tubing than the pipe that came with the bike because the exhaust port is larger than the diameter of that pipe.
The picture shows the bike as it rests on the sidestand so the fork length is not affected by anything except the weight of the bike.

____ While I didn't expect your header-pipe to be greater in diameter, it however was fairly obvious that it's shape-bends weren't exactly the same as that of the std.stock ex.pipe,, so I thought perhaps your SuperTrapp type megaphone might be some customized-piece as well.

____ I suppose that your M1S fork-legs still remain std.length even despite the larger diameter front-wheel. _ However what often possibly occurs, is that if the bike is rolled into position and abruptly stopped with the front-brake and-then gently rested onto the side-stand,,
the relaxed pressure left from the fork-springs alone, then won't be sufficient to fully lift the front-end back up all the way the last half-inch or so,, and-so maybe that common-happenstance is also what had occurred just prior to taking your picture.
The next time you roll your Duke around,, maybe you could then try & see if it's front-end is any at all prone to remain a little compressed, once lightly rested on the side-stand (until you next lightly lift-up on the right-side handlebar).
