So if the transmission is in neutral or in between gears (i.e. false neutral) the shafts rotate freely? But when a gear is engaged the shafts become difficult to turn? It appears that the shaft shimming is ok. There should be no drag on the shafts when a gear is engaged.

At what stage of assembly are you? Cases assembled or apart? Clutch assembled? Is the selector box installed or are you selecting gears by turning the shift drum shaft? Ideally for testing, you would be turning the input shaft by hand while effecting some drag on the output shaft. As you turn the sh...

If it’s charging anything over 12v when running then your system is in equilibrium. As components of the system deteriorate, you may see the charge rate drop. If you haven't already,you might try disabling the accelerator pump. This doesn't really sound like the source of your problem, but it would eliminate the pump as a source of your issues and it's simple enough to do.
